Quickly as you have placed toilet down you may want to sit on the toilet and rock forwards and backwards with your bodyweight slightly to really get that wax wring to set so you will have absolutely no leakages. You will now use those extra bolts & secure new toilet down.  You should take time to go back and forth on each side and tighten up the screws a little bit at a time to make sure the toilet sets flat.

STEP 10 REPLACING A TOILET - SUPPLY LINE & BOLT CAPS

At this point you may set the finish caps onto the bolts you recently tightend down this is to hide the screws to make to toilet to look finished.  You then can attach water supply & turn the water on. You may want to flush several times to ensure that everything is functioning properly before you decide to caulk the bottom of the toilet due to the fact that could turned into a a mess. If all is working properly proceed to caulk the base of the toilet and allow it to dry for an hr and you're ready to go.
